I installed a fresh new site with 3.1.1.

Regarding Google Analytics: where do I configure it - in System Configuration (which had fields for it by default), or in the plugin (which was not activated by default, and had its own fields)?

The plugin is the correct place to configure it. The GA functionality used to be part of core CWIS, but was moved out into a plugin for easier maintenance. Not all of the old settings were removed in the cleanup, but we shall remedy that for the next release.
